Windows VPS is more supportive of ASP and ASP.net scripts and web pages. Linux VPS support for ASP is quite limited. Also, remote desktop features are exclusively offered on the Windows VPS platform (and are actually standard), and are not yet available using Linux. If dealing with a web site using Microsoft technology, namely Microsoft Access and Microsoft SQL Server, of course the Windows VPS is going to be your best bet.

If the web site you are dealing with is not running Microsoft, the general consensus is that the Linux VPS offers a more reliable experience. They are much easier to optimize, while Windows VPS tends to be an off the shelf sort of brand. Also, the SSH interaction offered by Linux is a much more detailed experience than Remote Desktop, so expertise with the platform is further rewarded with the ability to customize.

To conclude, Windows VPS is the quick fix solution for those less inclined to technical prowess. It is more expensive as the support and built in features provide convenience not seen on the Linux platform. However, if one is technically inclined the Linux VPS offers a cheaper, more customizable, more reliable solution.
